ah yes, I have this as well. problem is: Xorg does its own BIOS-emulation instead of calling into the kernel to do a bios intr upcall. As a result the timer will get reprogrammed and the kernel doesn't know so it can't reset the clock. why are the BIOS doing this shit? we should either prevent everybody from mocking with this or use a different timer or leave the timer in its default setting.
